You mean, it's not enough to let the antivirus program search trough it? There's usually a function especially for this.
I'm not an expert at all, but you could boot up Puppy Linux. It runs as live CD, and will not change your system at all. You can access you hard drive, documents, and even go online and download the file from your mail box if needed. It is a bit cumbersome to search through the hard disk from Puppy Linux, at least the first times, but every thing can ususally be retrieved. What ever file you open in Pyppy, with any possible malware, will have no access to the hard drive in the computer.
